The postdoctoral fellow will get the unique opportunity to participate in a collaborative project between the groups of Claudia Kutter (Karolinska Institute, KI) and Erik Sonnhammer (Stockholm University, SU) both are located at SciLifeLab in Stockholm, Sweden. SciLifeLab is Sweden’s national center for large-scale and data-driven life science research and represents one of the largest sequencing cluster in Europe. The postdoctoral fellow will benefit from knowledge and expertise in both labs as well as professional training at SciLifeLab. The Kutter lab has a research focus on functional genomics, transcriptomics (including RNA binding proteins (RBPs) and their bound RNAs). The Sonnhammer group has extensive experience in inferring gene regulatory networks (GRNs) and has developed several new algorithms to improve the reliability of the GRNs inferred from perturbations. The project not only benefits from publicly available data and new datasets that have been generated for this project but also from the possibility to generate additional data based on the initial findings.

Your mission
The goal of the project is to generate reliable gene regulatory network from gene expression data generated through knock-down (KD) perturbations to discover new regulatory mechanisms that control the repertoire of RNA binding proteins. To this end, methods for network inference will be adapted, which have been developed by the Sonnhammer group. Both data generated in-house by the Kutter group and public KD-RNAseq data from ENCODE will be used. The produced networks will be analysed for regulatory links in relation to known functions and RNA binding. The scientifically most valuable links will be subject to experimental validation.

The project involves programming, data analysis, benchmarking, and modelling, as well as application of the developed methods to experimental data generated by the project.

Your profile
The successful candidate should be highly motivated and have a Ph.D. in bioinformatics or related field, and good knowledge of molecular processes. Alternatively, applicants with a Ph.D. in molecular biology or related fields who have 2 years of postdoctoral experience in bioinformatics and programming, documented by scientific publications are also encouraged to apply.

Demonstrable familiarity with sequence and gene expression data analysis techniques is essential. Excellent skills in computer programming (primarily Matlab, Python, R and UNIX) and knowledge of biological database systems are necessary merits. Experience in gene expression analysis, statistical data analysis and knowledge of molecular biology are desired.

The work is a team effort and done in an international environment, therefore it is important that applicants can communicate effectively, collaborate well and are able to take initiatives.

Applicants who have not completed a doctorate at the end of the application period may also apply, providing that all requirements for a completed degree are met before the agreed date of employment. This must be substantiated by the applicant's main supervisor, director or equivalent. Furthermore, the degree should have been completed no more than three years before the deadline for applications. An older degree may be acceptable under special circumstances, which may involve sick leave, parental leave, clinical duties, elected positions in trade unions, or similar.
