The research group led by Professor Thomas Perlmann is focused on how specific cell types of the central nervous system are generated and how they are maintained. Our lab is mostly interested in midbrain dopaminergic neurons. We use cutting-edge techniques to study the signaling and transcriptional regulation that govern the specification, differentiation and maintenance of these cells. Our studies have resulted in the identification of several transcription factors with key roles in these processes. The projects are focused on understanding functions in both early specification events during embryonic development and in the maintenance of dopaminergic neurons in the adult brain. Moreover, we are also interested in regenerative medicine in relation to Parkinson’s disease and other brain disorders. 

Your mission

In this role, the candidate will be responsible for conducting bioinformatics analyses across multiple ongoing projects, including read alignment, quality control, the integration and interpretation of sequencing data, and the development and maintenance of interactive web tools for data exploration. This may include building web applications (e.g., using Shiny or cellxgene) and supporting underlying databases (e.g., MySQL) for organizing, storing, and serving project-specific datasets or metadata. The candidate will develop and maintain reproducible analysis workflows and custom scripts, ensuring that all results are well-documented, version-controlled, and aligned with project goals. The position involves close collaboration with researchers from diverse backgrounds, contributing to data visualization, interpretation, and methodological development. The candidate will also work in regular dialogue with a senior bioinformatician and other scientists in the lab to plan analyses, discuss strategies, and support the lab’s research output with high-quality and timely results.

Your profile

We are seeking a highly motivated bioinformatician with a master’s degree in bioinformatics, computational biology, or equivalent to join our academic research group working on projects involving NGS data such as single-cell RNA-seq, spatial omics, and single-cell multiomics. You should have strong communication skills, a structured approach to research, and the ability to deliver high-quality, well-documented results both independently and in collaboration with team members. The role includes presenting your findings in group meetings and contributing to ongoing methodological development. We are looking for someone with experience in machine learning, Python and R programming, Linux, GitHub, Docker, and data analysis using tools like Nextflow and MySQL. Proficiency in statistical analysis, data curation and preprocessing, as well as single-cell and bulk RNA-seq and multiomics data analysis is essential. Familiarity with public biological data repositories (e.g., SRA, ENA, Ensembl) and Python packaging (e.g., published tools via PyPI) is highly valued. Experience with DNA sequencing, genome and de novo assembly, and knowledge of spatial omics is advantageous. Basic knowledge of molecular biology is a bonus. A good command of English, both written and oral, is required.
