The Department of Microbiology, Tumor and Cell Biology (MTC) at Karolinska Institutet conducts research and teaching within immunology, infection biology, cell biology and cancer. MTC have about 40 research groups and our key words are multidisciplinary, bridging, national and international collaborations.

The research group of Dr Lisa Westerberg seeks a Postdoc (computational/experimental) in the field of computational Immunology to study immunodeficiency diseases and lymphoma. The Westerberg lab has a long track record in deciphering molecular mechanism for development of severe immunodeficiency diseases in children (https://ki.se/en/mtc/lisa-westerberg-group). Ongoing research in the Westerberg lab is focused on understanding the molecular mechanisms for development of immunodeficiency diseases with high incidence of lymphoma. The Westerberg lab uses a multidisciplinary and collaborative approach, working closely with research groups at KI, Karolinska University Hospital, Science for Life Laboratory (SciLifeLab), and with international research groups. Patient samples are obtained from national and international collaborators.

Your mission

As a Westerberg lab member, you will apply and integrate transcriptome-wide approaches based on bulk and single cell RNA sequencing to study gene expression changes during clonal evolution of lymphocytes and lymphoma cells. The project is focused on identifying gene expression profiles that can be interrogated in experimental work performed in the Westerberg lab. We aim to recruit an independent and motivated person who can set up and maintain workflows by implementing or adapting existing tools.

As a Postdoc you will be part of a multidisciplinary and collaborative research team active within the fields of immunodeficiency disease, lymphocyte biology, and lymphoma. The Westerberg lab investigates immunodeficiency diseases and lymphoma using state of the art immunological technology including Omics approaches (bulk and single cell RNA, immune receptor repertoire, and chromatin accessibility sequencing), advanced flow cytometry and high resolution microscopy, CRISPR/Cas and AAV gene editing, and usage of both patient samples and experimental models. These efforts aim to map key molecular events that contribute to the disease pathogenesis of immunodeficiencies and lymphoma and to drive the development of precision medicine.

Your profile

To be eligible for employment as a postdoctor a doctoral degree or a foreign degree deemed to be equivalent to a doctoral degree is required. This eligibility requirement must be fulfilled at the latest at the time of the employment decision. It is considered as an advantage if you have completed your doctoral degree within the last three years, if there are special reasons, your degree may have been completed earlier.

The applicant will participate in a project to investigate gene expression changes in pediatric patient samples. The applicant must have a strong background in genomics, computational biology, and statistics as well as experience in high-throughput sequence and gene expression data analysis. Excellent skills in programming (R/Bioconductor, UNIX), work in a Linux environment, and knowledge of biological databases and data integration as well as data visualization is required. Proven work in bioinformatics investigating gene RNAseq, scRNAseq, HiCseq, ATACseq) and performing integrative genomics analysis for human diseases is desirable. Furthermore, experimental knowledge in molecular biology, mammalian primary and cell lineage culture, and of immunological methods is an advantage.

Required skills:

  • Experience in the analysis of next generation sequencing data, such as RNAseq, ChiPseq and/or ATACseq data, with a proven record of publications
  • Firm knowledge in Linux environment and at least one programming language, such as Java
  • Expertise in R and foundations of statistics
  • Basic understanding of molecular immunology
  • Excellent communication skills and motivation to work collaboratively
  • Ability to work independently and manage multiple projects in parallel
  • Proficiency in spoken and written English

Desirable skills:

  • Experience in the analysis of single-cell data, such as scRNAseq, scATACseq, scBCR/TCRseq, HiCseq and/or Cut&Run
  • Experience in data integration of immune gene data sets
  • Familiarity with tools for workflows and software development such as GitHub Experimental knowledge of immunological methods
