The Center for Molecular Medicine (CMM) at Karolinska Institutet (KI) gathers more than 500 staff members with clinical experience from Karolinska University Hospital and with research competence from KI for research on the common diseases. The Herlenius’ group brings together researchers with a wide range of expertise and interest, but a common goal of improving human health. The current project regards inspiration revealed through singe-cell transcriptomics using novel smart-seq3 and Smart-seq3xpress.

Your mission

We investigate the brainstem cellular and network components of inspiration, provide valuable insight into the changes in gene activity in the brainstem at birth and during progressive perinatal development, and uncover the involvement of inflammation in the central respiratory response to external stressors.

As a research assistant you work in a multidisciplinary team and will be responsible to carry out advanced computational and statistical analysis on large single-cell sequencing (Smart-Seq3express), and other omics datasets generated with the aim of investigating the genesis of breathing. Some of the main tasks include, but are not limited to, revising literature and evaluating bioinformatics software/tools for integration in our lab procedures, carrying out quality control checks, data exploration, statistics, visualization and formulation of data-driven conclusions, as well as participation in regular internal and external discussions and presentations.

Your profile

  • M.Sc. or Ph.D. in bioinformatics with 1 year of experience in single cell transcriptomics analysis (smart-seq3express).
  • Proficiency in common programming languages: R and python (knowledge in bash is a plus).
  • Knowledge in version control systems (Git / GitHub).
  • Desired experience with cloud computing services (Amazon AWS, Microsoft Azure, etc).
  • Experience with High Performance Computing (HPC) environments and parallelization for the solution of bioinformatics problems.
  • Positive attitude and ability to work as part of a team.
  • Strong presentation and communication skills.
  • Knowledge in container platforms such as Docker and singularity.
  • Desired experience with bioconda is a plus.
