Our labs are focused on unravelling the molecular mechanism(s) important in driving early embryogenesis, understanding stem cell biology, and cell therapy. You will be simultaneously working on multiple independent projects in partnership with trainees in the labs.

Description of the subject area

The Petropoulos and Lanner groups conduct innovative studies in reproduction and development, and stem cell biology with application to cell therapy and health. These studies involve the usage of cutting-edge bulk- and single-cell technologies including gene-expression, RNA-seq, ATAC-seq, BS-seq and ncRNA analysis to dissect the heterogeneity and function of cells during embryo development, in stem cell biology and cell therapy.

Your mission

The bioinformatician will be a part of CLINTEC, Division of Obs/Gyn, Karolinska Institutet, which is a nationally leading and internationally competitive center for human embryology research. The center consists of 17 independent research groups. We are seeking one Research Specialist with PhD, who will work as an integrated bioinformatician in our team, being involved in several ongoing projects. We already have large sets of high-throughput sequencing data including scRNA-seq (10x Genomics) and scncRNA-seq data as well as scBS-seq, which will be analyzed in close collaboration with our team members. Hence, excellent communication skills and fluency in English is essential.

As a Research Specialist, your primary responsibility will be to take on the processing, quality control, storage and analysis of high-throughput single-cell molecular data (methylome, transcriptome, small ncRNAs). 

Eligibility requirements

To be eligible for employment as a Research Specialist, in addition to holding a Degree of Doctor, PhD, or having equivalent scientific expertise, the applicant must have demonstrated research expertise as well as have documented research experience after defending their doctoral dissertation.

The applicant must have:

  • PhD in the field of computer science, bioinformatics, computational biology.
  • Postdoctoral expertise in Bioinformatics
  • knowledge within and mastery of R (be proficient in data processing and scRNA analysis package), Python (be proficient in Python Data Stack tools such as NymPY, SciPY, Pandas, scikit) and have solid Unix/Linux experience and statistical knowledge.
  • experience in genome-wide NGS data analysis and in particular in working with scRNAseq, ncRNAseq and scBSseq both with 10x and other formats.
  • excellent spoken and written English.

Assessment criteria

It is particularly meritorious that the applicant has shown

  • Experience with other type of bulk-seq data
  • Expertise in working with single-cell datasets
  • Expertise working with and a thorough understanding of the epigenome, small ncRNAs and RNA biology
  • Expertise and an understanding of developmental biology, stem cell biology and diabetes
  • Experience in machine learning and AI
  • Experience working in version-controlled systems and high-performance computing
  • Publications in the field of embryology
  • Handled large genome-wide NGS data sets
  • Ability to formalize biological questions into computational models

The candidate should be independent and have a very good ability to co-operate with others. The candidate should also have a structured and flexible way of working and easy to communicate with others.
