Research area
The Bienko group investigates genome architecture and fragility, and their functional consequences, in healthy and perturbed conditions, such as cancer and aging. To this end, our lab develops and applies advanced Fluorescence In Situ Hybridization (FISH) techniques to visualize single DNA and RNA molecules in fixed cells and tissues, and relate chromosomal topologies with gene expression in single cells. Recently, we have established a high-throughput platform for high-resolution DNA and RNA fluorescence in situ hybridization (iFISH), which enables us to probe the nuclear location and the transcriptional activity of hundreds of genomic loci in thousands of single cells.

Duties
The position entails leading all the FISH image analysis efforts in the Bienko lab, including:

--Designing and maintaining databases of oligonucleotide probes for DNA and RNA FISH

--Developing and maintaining computational pipelines designed ad hoc to automatically detect DNA and RNA FISH signals

--Implementing machine learning tools to enable automatic feature extraction from FISH images

--Developing tools for 3D nuclei segmentation and extraction of shape-invariant features of chromosome structures

--Analyzing FISH data in the context of multiple ongoing projects, with particular emphasis on the analysis of chromosomal topologies in different cell and tissue types

--Establishing a community-contributed, cloud-based atlas of annotated DNA and RNA FISH images to support automatic FISH data analysis using deep learning

Entry requirements
A person is eligible to be appointed Senior Researcher if he or she has been awarded a Degree of Doctor or has achieved the corresponding scientific competence, as well as documented research after publicly defending his or her doctoral thesis corresponding to qualification as Assistant professor.

Bases of assessment
We stress research expertise when assessing applicants. We will give priority to candidates that hold a Master’s Degree or equivalent title in mathematics and/or physics, and a Ph.D. in the field of image analysis.
