The Chemical Proteomics Core Facility of Karolinska Institutet (ChemProt), Department of Medical Biochemistry and Biophysics, announces a PostDoc position for 2 years.  ChemProt operates at Biomedicum and is the specialized Unit of Chemical Proteomics for two national infrastructures, Science for Life Laboratories (SciLifeLab) and the Swedish National Infrastructure for Biological Mass Spectrometry (BioMS). Dr. Massimiliano Gaetani is heading this Unit within the Division of Chemistry I, led by prof. Roman Zubarev, also scientific director of the Unit

ChemProt is focused on providing liquid chromatography coupled to mass spectrometry (LC-MS)-based proteomics to decipher how active molecules work in cells, majorly by means of proteome profiling for target deconvolution, discovery of additional targets, off-targets and elucidation of the relative mechanism of action. Support to research projects is provided with coordinated and comprehensive service at the ChemProt`s premises, including experimental design and consulting for cost-efficiency, tasks regarding cell culturing, cell treatment, proteomics sample preparation including possible ad-hoc optimization, LC-MS analysis and bioinformatics data processing

Hydrogen-deuterium exchange mass spectrometry (HDX-MS) for elucidation of protein binding interface is also a provided as service at the national level with specialization on using potentially therapeutic small-molecules and antibodies (epitope mapping) as ligands.

The candidate will be involved in a top-rank LC-MS/MS laboratory with multidisciplinary expertise, from cell cultures, sample biochemical and biophysical processing on cells and tissues, LC-MS/MS analysis, proteomics data processing and method development in chemical proteomics. The candidate will gain the unique expertise present at ChemProt as well as gaining advanced technical experience in a comprehensive and well-equipped laboratory including modern equipment of biological safety cabinets class II, CO2 incubators, ultracentrifuge, UPLC for off-line fractionation, and nine high resolution LC-MS Orbitrap systems, including the multiple and recently acquired systems of Fusion Lumos and Exploris480. Performing and maintaining LC-MS/MS operation, proteomics data processing, data analysis, development of new tools for analysis and visualization using multidimensional and orthogonal MS-based proteomics will be of critical relevance for the candidate. ChemProt is also a Unit of SciLifeLab, where its current platform is a growing hub of cooperative projects, integrative data analysis and interactions with the other SciLifeLab platform units.

Your mission

The work requires interaction with the staff and research personnel of both ChemProt and the rest of the Chemistry I Division. The duties include:

  • To be a technology- and service-oriented person, with good personal qualities, scientific research mindset, capable of working in teams and take on responsibilities of a users` projects and data analysis, understanding the technical details of the performed experiment and the technical nature of the type of raw data
  • To provide qualified competence as well as technological and/or methodological service and development.
  • To contribute to everyday operation and troubleshooting of the LC-MS and proteomics laboratory
  • To be able to the whole pipeline of work, from cells to data analysis, with focus on LC-MS/MS, data analysis, data acquisition, bioinformatics analysis and developments of pipelines and tools for data analysis and visualization
  • To participate in method development and ChemProt`s meetings as requested
  • To assist in instrumentation and lab maintenance relatively to the performed activities
  • To assist with keeping track and ordering the reagents and consumables relatively to the assigned laboratory activities
  • To present analysis reports to the Head of ChemProt, relatively to the activities
  • To proficiently communicate and provide reports and presentations in English. 

Your profile

Formal education degree, such as bachelor, is a must. To start, the candidate must have a demonstrated research expertise in the field of proteomics and mass spectrometry and have been awarded, by the time of the start of the contract, a doctorate or a qualification from a foreign higher education institution deemed equivalent to a Swedish Degree of Doctor in related fields. The Ph.D. or its equivalent is not needed by the time of application. The ideal candidate has a demonstrated technological and methodological expertise in proteomics and bioinformatics data analysis, with extensive experience in proteomics software such as Proteome Discoverer, MaxQuant and Peaks. It is a relevant merit of the candidate to hold knowledge of programming languages R, Python and others.

It is well recognized additional experience on cell culturing and use of common laboratory equipment, BSL2 laboratory practices and sterile techniques, while prior experience in quantitative proteomics, knowledge of LC-MS and familiarity with proteomics tasks is a must. In particular, the candidate must be able to carry out, with precision and in a systematic way, the requested chemical proteomics methods with complete and organized reporting.

A service-oriented personality, good inter-personal skills, and the ability to efficiently work in an international research environment are absolutely required. English is the working language; good command of it in oral and written communications is a must.
