Karolinska Institutet is one of the four founding universities for the Science for Life Laboratory (SciLifeLab), which is today’s Sweden national infrastructure and research center in technology driven life science. At the Department of Oncology-Pathology basic, translational and clinical research and educational activities related to cancer is carried out. Approximately 300 people from over 40 nations are currently working at the department. About 30 research groups with various cancer research profiles are involved and we have around 110 PhD students. The Department of Oncology-Pathology is responsible for undergraduate courses in Pathology, Oncology and Forensic Medicine for medical students, as well as for Tumor biology courses for biomedicine students and Pathology courses for opticians.

Do you want to contribute to improving cancer treatment?

We are looking for a passionate software developer interested in developing data analysis tools for the Molecular Tumor Board Portal, a clinical decision support system to guide molecular based medicine in cancer (see here for more details). MTB-portal is a tool to harness research knowledge for patient benefit. The system is used by 7 European comprehensive cancer centers as a clinical and sequencing data repository, a tool for tumor molecular profiles interpretation, and a framework to report results.

The position will be placed in the Cancer proteomics Mass spectrometry research group headed by Professor Janne Lehtiö at Science for Life Laboratory (SciLifeLab). The Lehtiö group is a translational group aiming to improve cancer treatment using multi-omics tumor data analysis. The group members are from various disciplines working as a team to study genes and proteins in the context of biological networks, understand how tumor molecular changes impact the proteome and discover new disease biomarkers to be exploited therapeutically. Scientists and engineers in our group work closely together using a variety of technologies to generate novel knowledge about the biology of the disease and implement tools to support the clinical-decision making in the oncology setting.

Your mission

We seek a highly motivated clinical platform software developer interested in developing cancer omics data analysis tools for the clinical setting. The candidate will work in the Molecular Tumor Board Portal, a clinical decision support system (CDSS) that informs the use of non-standard therapies in advanced tumors. The candidate will be responsible for the strategic design and delivery of the CDSS products that bridges biomolecular research to clinical outcomes alongside collaboratively nurturing growth of interna processes.

The candidate will complement the existing team and will have following responsibilities:

Responsibilities:

  • development of existing technologies to communicate research to clinicians
  • design and implementation of front-end solutions
  • visualization of complex multi-layer molecular and clinical data
  • Establish standard operating procedures for software release and maintenance
  • integration of third-party software in production pipelines streamlining scalability of processes.

The work also includes strategically advising project actions in collaboration with internal & external entities to meet deliverables, to be responsible for user experience design for clinical decision support systems to tailor make the platform for specific audiences, and documenting internal tasks and quality control processes to facilitate transferability & transparency of products.

Your profile

Qualifications /Requirements

  • MSc in Bioinformatics or a related field with a web development and design portfolio
  • Hands on experience with designing, developing and maintaining scalable CDSS’s in PHP, JavaScript (React, Angular, Vue), jQuery, HTML and CSS
  • Experience of engineering bioinformatic and analytical NGS and proteomics tools using Python, R and Perl to develop pipelines that utilise quantitative and qualitative data
  • Experience of implementing contemporary data engineering practice with various database formats (e.g. SQL, NoSQL) from a design and production perspective when handling sensitive medical data (security, access, and ethics).
  • Experience of design and development of tools to interactively visualise and explore bioinformatic data
  • Robust code practices encompassing design, development, testing, documentation, feedback, and deployment.
  • Experience of working in cross-functional teams with different backgrounds and from different disciplines.
  • Fluent in English language, both written and spoken.

  • Experience of collaboration with scientist from varied backgrounds
  • Experience of using Version control tools (e.g. Git) in a collaborative work setting (agile philosophy)
  • Experience of communication through design tools (e.g. Adobe Creative suite, Figma)
  • Experience in managing remote servers in Unix/Linux environments and applying containerization solutions (e.g. Docker, Singularity).
  • Experience of liaison with medical professionals and third-party technicians to tailor technologies to their needs.
