At the Department of Oncology-Pathology basic, translational and clinical research and educational activities related to cancer is carried out. Approximately 300 people from over 40 nations are currently working at the department. About 30 research groups with various cancer research profiles are involved and we have around 110 PhD students. The Department of Oncology-Pathology is responsible for undergraduate courses in Pathology, Oncology and Forensic Medicine for medical students, as well as for Tumor biology courses for biomedicine students and Pathology courses for opticians.

Description of work place
The position will be placed in the Cancer proteomics Mass spectrometry research group at Science for Life Laboratory (SciLifeLab). The group is headed by Professor Janne Lehtiö, who also is heading the mass spectrometry facility (both regional and national facilities). SciLifeLab is a collaboration effort between four universities in Stockholm and Uppsala: Stockholm University, Karolinska Institutet, Royal Institute of Technology (KTH) and Uppsala University. The center combines state-of-the-art equipment with a broad knowledge in translational medicine and molecular biosciences. From 2013 SciLifeLab have an assignment from the government to work as a national infrastructure and the vision is to make SciLifeLab a competitive center for high-throughput biosciences meant for research within health and environment. The Stockholm node of SciLifeLab is composed of a large number of groups, which formally belongs to a department at one of the three universities in Stockholm or are taking part through an industrial collaboration.

Description of research group/core facility
Lehtiö group is a translational group of scientists with a drive to improve human proteome analysis by developing new methods that can be applied to improve personalized cancer treatment. Our group includes researchers and staff from various disciplines working as a team to gain new knowledge and disseminate our methods to the scientific community via our mass spectrometry core facility. Our main focus is on cancer proteome analysis. Proteomics is a research field aiming to study proteins on a systems level by simultaneous analysis of thousands of proteins. We aim to gain new knowledge on proteins in the context of biological networks, to discover biomarkers and understand how genome changes impact the proteome level. In addition to the MS-data, we also generate genomic and transcriptomic data at SciLifeLab, which are used together with proteomics data to gain new knowledge on cancer. The research group is closely associated with the regional and national MS core facilities (SciLifeLab and BioMS), that provides fee-for-service sample analysis as well as support to plan and perform larger in-depth proteomics projects.

We now need to strengthen our group with a Bioinformatician within the field of multi-omics data analysis. The bioinformatician will take on a ‘staff scientist’ role and is expected to contribute with expertise and analysis to multiple concurrent research projects and to core facility projects, especially take part in developing our proteogenomics analysis pipeline. Further, the bioinformatician in the current position is expected to engage in helping junior bioinformaticians and interact with researcher and staff in the group contributing as an expert in her/his field.

The employment is a 2 year position, with a trial period of 6 months. 

Area of responsibilities/duties
We are looking for an outstanding Bioinformatician with experience from analysis of omics data. The position requires solid expertise in genomics, transcriptomics and/or proteomics data analysis and communication skills as well as willingness to team work. The current position offers a great possibility for varying and developing work in an engaged group of scientists and contribute to science and medicine.

Tasks for the position:

  • Support bioinformatics projects in the research group
  • Support and manage as a bioinformatics expert to the core facility projects
  • Continuous development of the data analysis pipelines
  • Assist in supervision of PhD students, postdocs and technical personnel in research projects on bioinformatics and proteogenomics

Qualifications

  • PhD in biology, medicine, bioinformatics, computer science or mathematical statistics.
  • A proven contribution to high-impact and highly cited publications.
  • Expertise in bioinformatics, including experience with for instance NGS, MS proteomics, drug sensitivity/resistance screens or analysis of data from other high-throughput / high-dimensionality generating methods.
  • Expertise in systems biology/systems medicine, large-scale data analysis, integration and visualization.
  • Solid understanding of at least two of the following languages: Python, C++, Perl, R
  • Expertise in statistical methods, biostatistics and machine learning.
  • Expertise in integrative or multi-faceted analysis of genomics, transcriptomics and proteomics of cancer and/or cancer model systems.
  • A good understanding of cell- and molecular experimental methods.
  • Excellent communications skills
  • Fluent in English language

Other merits:

  • Relevant postdoctoral experience is a merit
  • Knowledge of cancer biology and current translational cancer research.
  • Experience in interdisciplinary interactions with scientists and clinicians.
  • The ability to interpret omics data in a biological context
  • Experience in generating user interphases for data publication
