The Proteomics Core Facility at Biomedicum (ProtBioMed) and the Biomedicum site of the Chemical Proteomics & Proteogenomics Core Facility (ChemProt) at the Karolinska Institutet have a joint open staff position in computational proteomics and bioinformatics.

ProtBioMed supports the biomedical research at KI and other universities using the latest generation mass spectrometry based proteomics technologies. The facility provides service in the area of protein analysis, proteomics and systems biology with a strong focus on protein quantification, de novo sequencing, pathway analysis and single cell proteome analysis. ChemProt is part of the national BioMS facility, with a mission to provide to Swedish universities and other research actors with service related to Chemical proteomics, including identification of targets and action mechanisms of small-molecule drugs, as well as binding sites of proteins, including antibodies, by hydrogen-deuterium exchange mass spectrometry. Both facilities are very well equipped, and jointly operate five Orbitrap LC-MS systems. They are on the market to replace the existing instrumentation with six new instruments. Besides service, the facilities engage in scientific collaborations. They are constantly renewing themselves, adopting new methods of analysis. Scientific supervisor of both facilities is Prof. Roman A. Zubarev.

Duties
The position comprises back office as well as user desk tasks. It implies the development or implementation of workflows for proteomics data analysis and their application in service and collaboration. The main tasks involve continuous implementation of newly emerged proteomics data analysis workflows, developing SOPs based on these workflows, as well as processing LC-MS data, performing their quantitative and statistical analysis and higher-level bioinformatics tasks, such as pathway analysis. The successful candidate will also be responsible for the maintenance of data storage and web-based data sharing platforms. Occasional tasks will include new software evaluation and development of data interpretation or visualization tools for customers and collaborators.

The ideal candidate will also be involved in training activities, bioinformatics support of the collaborating research groups accessing the facility and consultations in experiment designs. The future direction of data analysis strategies at ProtBioMed and ChemProt facilities will be significantly influenced by the professional contribution of the applicant.

Requirements
The ideal candidate has extensive background in bioinformatics and computational biology and holds a PhD in computer science, biology, chemistry or physics. Substantial experiences in mass spectrometry data analysis and computational proteomics are essential. Solid experience in R/Bioconductor and statistics, as well as pathway analysis, is required.

Knowledge of modern mass spectrometry technologies as well as quantitative proteomics strategies is a prerequisite. The applicant should possess a core understanding of biochemistry, molecular biology, and be familiar with widely used database search engines as well as proteomics data analysis software. Algorithm development skills and programming, including web applications, are considered advantageous.

The ability to effectively interact with the research and technical staff within the group as well as external researchers in a team-oriented manner is a must. A service-oriented personality as well as a high social competence are very important qualifications.

Advanced knowledge of English is essential as this is the working language.
