Department of Microbiology, Tumor and Cell Biology (MTC) at Karolinska Institutet conducts research and teaching in immunology, infection biology, cell biology and cancer. MTC has about 430 active employees, including 100 PhD students, 50 postdoctoral researchers and 26 professors. Group description
The Anita Göndör/Rolf Ohlsson groups have developed novel technologies that use super high-throughput sequencing analyses to explore the understanding of 3-dimension of the epigenome and how it relates to both pediatric and adult cancers. These technologies are currently being applied to explore the epigenetic progenitor origin of human cancers suggesting that all human cancers involve epigenetic lesions in stem/progenitor cells. In addition, the group is exploring reprogramming of chromosomal networks in human embryonic stem cells and iPScells in relationship to other epigenetic features, such as replication timing, replication origins, and epigenetic marks of the primary chromatin fibres.
Duties
The proposed project will use data produced by a novel Chromosome Conformation Capture (3C) assay called NodeWalk (under submission) to investigate how the epigenome influences the expressivity of the human genome in 3D in both colon cancer and normal cells. The 3C-based-seq data will be integrated with different next-generation sequence (NGS) datasets, including transcriptomics at single-cell and population level (scRNA-seq and RNA-seq/GRO-seq), as well as ChIP-seq data of different histone modifications. The successful candidate will be responsible for implementing all such analyses and integrating the resulting data into a coherent biological framework in collaboration with wet lab scientists.
Entry requirements
We are looking for a skilled and outstanding postdoc who is enthusiastic about solving biological problems applying mathematical and analytical approaches, has a large degree of independence and is a team player. Applicants must have a PhD in Bioinformatics, Computational Biology, Biomedical Engineering, or a relevant quantitative scientific discipline no more than seven years before the last date of employment as postdoc. Prior experience in analyses of 3C-based-seq data, single-cell RNA-seq data, as well as other NGS datasets (e.g. RNA-seq and ChIP-seq data) is a must, while experience in SNP calling from NGS data is a plus. Experience in network analysis and good knowledge in biostatistics is also required as well as strong experience using R/BioConductor and working experience in Unix/Linuxenvironment (prior scripting language experience e.g. Python/Perl is a plus). Excellent communication skills, including written and spoken English, and a proven ability to work in collaborative projects are requirements. A good understanding of molecular biology is meriting.
