We are recruiting a Research Assistant with strong computational skills to join the Andersson Lab at Karolinska Institutet. You will work at the interface of developmental biology, regeneration, and genomics, helping to decode “regenerative blueprints” for hearing restoration by integrating single-cell and spatial datasets across multiple species. This role offers hands-on experience with state-of-the-art computational methods, close interaction with experimentalists, and a collaborative environment across KI.

Your mission

You will contribute computationally to an ambitious cross-species genomics project focused on inner ear development and regeneration. Key duties include:

* Processing, QC, and analysis of single-cell / single-nucleus RNA-seq and spatial transcriptomics (e.g., Visium/Visium HD).

* Building reproducible pipelines (e.g., Snakemake, bash, SLURM/HPC workflows) and maintaining analysis documentation.

* Cross-species integration: ortholog mapping, cell type/state comparison across regenerative and non-regenerative species, and support for orthology-aware network inference (e.g., SAMap-style approaches).

* Differential expression, trajectory/transition analyses, visualization, and preparation of results for figures, reports, and manuscripts.

* Supporting downstream analyses linked to functional perturbation screens (e.g., guide abundance/count-based comparisons) and data sharing/FAIR practices.

* If interested, you will contribute to wet lab experiments that form the foundation of this project. 

Your profile

Requirements:

* MSc (or near completion) in bioinformatics/computational biology/genomics (or closely related). 

* Strong programming/scripting skills in Python and/or R, and confidence in Linux/Unix environments.

* Experience with reproducible workflows (e.g., Snakemake, bash) and working on compute clusters (SLURM or similar).

* Practical familiarity with NGS data types and analysis concepts (e.g., scRNA-seq, ATAC-seq/ChIP-seq, genome/regulatory analyses).

Meriting (strongly advantageous):

* Cross-species genomics: orthology/phylogenetics, comparative analysis, or genome assembly/annotation experience.

* Interest in developmental biology, regeneration, sensory biology, and/or gene regulatory networks.
