The Department of Microbiology, Tumor and Cell Biology (MTC) at Karolinska Institutet in Solna conducts research and teaching in infection biology, immunology, cell biology and cancer. Our keywords are interdisciplinarity, clinically based basic research and national and international cooperation.

We are seeking you with expertise in the areas of bioinformatics, microbiology, genomics, and programming for a role as bioinformatician for the research group of Jan Albert. The research group is located at Clinical Microbiology at Karolinska University Hospital and collaborates very closely with the Clinical Genomics Unit (https://www.scilifelab.se/units/clinical-genomics-stockholm/), which is a national infrastructure at SciLifeLab with the task of collaborating with Swedish healthcare to develop and implement advanced tests based on genomics and next generation sequencing (NGS) in healthcare.

Your mission

Your role as a bioinformatician will involve close collaboration with other bioinformaticians, doctors, molecular biologists, system developers and other specialists in the constellation. The role includes, among other things:

  • Develop bioinformatics pipelines for microbiological research and diagnostics.
  • Evaluate and implement new analysis tools, especially for microbiological metagenomics and whole genome sequencing of SARS-CoV-2, HIV and other viruses.
  • Participate in analysis of patient samples in several ongoing research projects and clinical implementation projects.

Your profile

We are looking for you who have a PhD in life science and documented competence and experience in the development of bioinformatics analysis pipelines for NGS. Great emphasis will be placed on personal qualities that promote internal and external collaboration.

Requirements for the position:

  • PhD in relevant life science subject area
  • Excellent knowledge of bioinformatics in genomics and NGS
  • Very good programming skills in Python and experience of working in Linux environment
  • Fluent in English in writing and speaking

Additional qualifications for the position:

  • Experience with microbial applications
  • Experience of working in Nextflow
  • Experience of working with Docker / Singularity / Podman technologies
  • Experience of delivering structured code and experience of working with version control systems (eg git)
  • Basic knowledge in Swedish and work experience in Sweden
