Do you want to contribute to improving human health?

We are looking for an ambitious bioinformatician with solid genome-wide bioinformatics and computational biology skills to join our highly accomplished team. We offer a stimulating environment in a rapidly moving research frontier. The successful candidate will be part of a cluster of other bioinformaticians working on similar topics.

Your mission

The Buggert group conducts innovative studies of cell-mediated immunity in health, cancer and viral disease. These studies are translational in nature and involve the usage of cutting-edge bulk- and single-cell technologies including high-parameter flow cytometry, gene-expression, RNA-seq, ATAC-seq, TCR-seq and proteomics analysis to dissect the heterogeneity and function of memory T cell immunity. Through these platforms, we study different aspects of human memory T cell biology, with an overall aim to i) study the heterogeneity of circulating and resident memory T cells in human organ donors, ii) identify alternative functions of memory T cells in human tissues, and iii) understand how memory T cells maintain control of tumors and viral infections, such as HIV and SARS-CoV-2. The bioinformatician will work in close collaboration with all members of the respective teams to continue the successful line of investigations utilizing single-cell RNA sequencing (scRNA-seq), scATAC-seq and other similar technologies to dissect human T cell biology in health and disease.

The bioinformatician will be a part of the Center for Infectious Medicine (CIM), Karolinska Institutet, which is a nationally leading and internationally competitive center for human translational immunology and infectious diseases research. The center consists of 17 independent research groups. Importantly, the bioinformatician will also be part of the Center for Bioinformatics and Biostatistics (CBB) at the Karolinska Flemingsberg Campus (https://ki.se/cbb) which aims at creating a cutting-edge world-leading bioinformatic hub. CBB offers mentoring and career-development support.

We are seeking one Research Specialist with PhD, who will work as an integrated bioinformatician in our team, being involved in several ongoing projects. We already have large sets of high-throughput sequencing data including scRNA-seq (10x Genomics) and ATAC-seq data as well as multicolor flow cytometry data of human T cells, which will be analyzed in close collaboration with our team members and other bioinformaticians at CBB. Hence, excellent communication skills and fluency in English is essential.

Eligibility requirements

To be eligible for employment as a Research Specialist, in addition to holding  a PhD in the field of computer science, bioinformatics, computational biology or equivalent, the applicant must have demonstrated research expertise as well as have documented research experience after defending their doctoral dissertation.

The candidate should have been trained in computer science, bioinformatics, or computational biology during her/his master- and PhD studies. The candidate should fully master (requirement) R, Python (be proficient in Python Data Stack tools such as NymPY, SciPY, Pandas, scikit) and have solid Unix/Linux experience and statistical knowledge. Experience working in version-controlled systems is a merit. Experience with high-performance computing for analysis is another merit. The candidate should have experience in genome-wide NGS data analysis and in particular in working with scRNAseq from FASTQ to analyzed data, both with 10x and other formats. Ability to formalize biological questions into computational models in order to consult and advise on experimental design before data generation is another merit. The candidate should be self-motivated, have good communications skills and a proven ability to interact effectively and work productively in an interdisciplinary team. Fluency in English is a requirement.

Assessment criteria

It is particularly meritorious that the applicant has

  • - Been trained in bioinformatics during her/his PhD studies.
  • - Publications in the field of bioinformatics
  • - Fully master R and proficient knowledge of Python and Unix/Linux.
  • - Statistical knowledge
  • - Handled large genome-wide NGS data sets
  • - Worked with single-cell RNAseq data sets
  • - Experience working in version-controlled systems and high-performance computing
  • - Handled immunology data sets
  • - Basic immunology background

It is meritorious that the applicant has

  • - Publications in the field of immunology
  • - Possibility to formalize biological questions into computational models

After an overall assessment of the expertise and merits of the applicants in relation to the subject area, Karolinska Institutet will determine which of them has the best potential to contribute to a positive development of the activities at KI.
