At the Department of Oncology-Pathology basic, translational and clinical research and educational activities related to cancer is carried out. Approximately 300 people from over 40 nations are currently working at the department. About 30 research groups with various cancer research profiles are involved and we have around 110 PhD students. The Department of Oncology-Pathology is responsible for undergraduate courses in Pathology, Oncology and Forensic Medicine for medical students, as well as for Tumor biology courses for biomedicine students and Pathology courses for opticians.

The research group Olli Kallioniemi
This position is in the research group of Olli Kallioniemi, Director of Science for Life Laboratory, Professor of Molecular Precision Medicine at the Dept. Oncology and Pathology, Karolinska Institutet. Our group carries out systems medicine research, aiming to understand the etiology, molecular mechanisms, biomarkers and therapeutics of disease in an individualized manner. The research group works in close collaboration with clinicians and bioinformatics experts as well as with the high-throughput and -omics platforms at SciLifeLab.

Task description
This position provides an exciting opportunity to work in a leading research environment for functional precision systems medicine research, in close collaboration with bioinformatic experts, data scientists and imaging experts from the SciLifeLab host universities as well as at the Institute for Molecular Medicine Finland, FIMM, University of Helsinki. The tasks for this position involves development of a computer vision pipelines for characterization of high-content phenotypic screening data and tissue analysis using digital pathology approaches. A keen interest in development of novel data-mining, visualization methods is important.

Desired qualifications and experience
The successful applicant is expected to have a doctoral degree or relevant long-term experience in academia or industry in a suitable field such as computer science, machine learning or bioinformatics with focus on image analysis and computer vision. Strong analysis skills with several years of experience with medical imaging data and expertise in relevant computational frameworks, as well as excellent skills in MATLAB, R, and/or Python and other relevant programming expertise are required. Motivation to develop high-content image analysis pipelines, to enable quantification of cell-phenotypes in response to drug treatments for personalized drug sensitivity and resistance profiling. Also, experience on digital pathology tools used for characterization and quantification of phenotypes in tissue samples is beneficial.

  • PhD or relevant long-term experience in image analysis and computer vision, bioinformatics, computer science, machine learning or related area
  • Several years of experience in analyzing medical imaging data
  • Experience of high-content screening software such as CellProfiler, Harmony, Columbus and deep learning frameworks
  • MATLAB, R , Python and relevant programming expertise
